Most importantly, ImageJ2 plugins can easily be added to KNIME via KNIME update sites or with the local installations of the plugins (mainly intended for development purposes). Additionally an ImageJ2 version of Tubeness 1.2 ( ) has been included as a demonstration of a more advanced plugin (use grayscale images to test it). The ImageJ2 plugin comes with some pre installed example plugins, like edge detection or the ImageJ2 shadow plugins, that demonstrate the neat integration of KNIME and ImageJ2. However, not all plugins can be executed with KNIME, apart from suitable parameter annotations and adapters it is very important, that a plugin supports headless execution such that it fits the 'configure once execute often' paradigm of KNIME. These parameters get converted with adapters that translate the table centric data model of KNIME to ImageJ2 and vice versa. We currently support a basic set of input and output parameters that can be extended by core or third party developers as needed. More advanced workflows could for instance first apply statistical evaluations on an image and then use the results to parametrize subsequent algorithms. A simple example of such a combination is depicted in the example below, that uses a user defined parameter table to execute a 'noise algorithm' repeatedly on an input image. Thus advanced workflows with different prametrizations for each image become available for high-throughput or batch processing. The configuration of the parameters can be accessed via the configuration dialog, the node has (normally) an input port that should be connected to an image source and an output port that provides the processed result.ДЄpart from the standard parametrization via the configuration dialog, algorithm parameters can also be bound to table columns. From a user perspective such a node can be used like any other node. This allows us to automatically detect plugins in order to wrap them in full-fledged KNIME nodes. Slide Set will not work with ImageJ1.ImageJ2 introduces an extension framework for algorithms with clearly defined inputs and outputs. If Slide Set is installed manually, it will not be automatically updated.

Simply download the latest version and extract it to the Fiji or ImageJ2 plugins directory. Slide Set can be installed manually in Fiji or ImageJ2.

If a previous version of Slide Set was installed manually, it must be removed before installing Slide Set using the updater.

If it is, the updater may not work properly.

On Windows, make sure Fiji isn't installed in the Program Files folder.

If your Fiji installation is very old, you may need to do a fresh installation.

Make sure Fiji is up to date before installing Slide Set.

Click Install then Apply changes, and restart Fiji.Select the file that appears in the list ( slideset-core- version.jar).From the 'View Options' list at the top, select View files of the 'Slide Set' site.Once the updater dialog opens, click the Advanced mode button.Make sure Slide Set is marked for installation:.Slide Set should appear in the Plugins menu.ДЄnd that's it! From now on, running the Fiji updater will also check for Slide Set updates, and install them if they are available.

Make sure the box at the left is checked.

Scroll to the bottom of the list of available update sites.

Select the Manage Update Sites button at the bottom-left of the updater window.

Start Fiji and run the updater ( Help > Update Fiji).

Note: If you don't have the Fiji distribution of ImageJ, you can download it here. It's also possible to install Slide Set manually in Fiji or ImageJ2. The easiest way to use Slide Set is to install it in Fiji using the Fiji updater. Slide Set will not work with plain ImageJ. Specifically, it requires either an up-to-date version of Fiji or the latest release of ImageJ2. Slide Set is a plugin for ImageJ, so naturally it requires ImageJ.
